My samples failed QC1, what should I do?

A QC1 failure can be a result of multiple things, each with its own unique resolution. Find out what may be causing your QC1 failure.

First, double-check your Proximally Ligated DNA yield. The Arima HiC protocol has a maximum input of 5ug. If your Proximally Ligated DNA yield was over 5ug, try lowering your input. 

If your yield is in the range of 500ng-5ug, we can look into other areas to improve your QC1 score. There are 2 incubation times that often improve QC1 scores.

  1. Increase Conditioning from 10 minutes to 20 minutes
  2. Increase Digestion at 37C from 60 minutes to overnight

What does QC1 measure and why is it important?

QC1 measures the percentage of DNA that has been biotinylated from the biotin fill-in step. A passing QC1 score is greater than 15%.

QC1 scores correlate with how well the downstream data analysis will look and processing a simple with a failing QC1 will often yield unusable data.
